It's a difficult battle against fighting Krogan and an YMIR mech, but Shep finally gets the upper-hand and the three of them fight them all off.

But lab alarms suddenly start going off. EDI comes on over the comms, informing her to rush back to Okeer... but it is too late. He has perished, leaving a vid as a final will and testament, his final words, asking Shepard to take his "legacy", "this grunt". To look after it.

Shepard is willing to take the risk. She takes the tank - and "unborn"  baby Krogan - back to the Normandy. As it turns out she's about the only one who is actually happy about that decision.
